Scientific problem background

The tumor and immune microenvironment (TME) is a recognized feature of cancer cells. These two underlying cellular and molecular contexts influence many other biological processes, including cell signaling or the epigenetic control of gene expression. The quantitative characterization of tumour-infiltrating lymphocytes (TILs) in TME, for example, is of increasing importance in precision medicine. With the growth of cancer immunotherapy, these characterizations are likely to have increasing clinical importance, as understanding each patient’s immune response becomes more important. The objective of this project is to better understand cancer heterogeneity in solid tumors from tumour/immune infiltration.

Contexte du problème scientifique

Le microenvironnement tumoral et immunitaire (TME) est une caractéristique reconnue des cellules cancéreuses. Ces deux contextes cellulaires et moléculaires sous-jacents influencent de nombreux autres processus biologiques, notamment la signalisation cellulaire ou le contrôle épigénétique de l’expression des gènes. La caractérisation quantitative des lymphocytes infiltrant les tumeurs (TIL) dans le cadre de la TME, par exemple, revêt une importance croissante en médecine de précision. Avec la croissance de l’immunothérapie contre le cancer, ces caractérisations sont susceptibles d’avoir une importance clinique croissante, car la compréhension de la réponse immunitaire de chaque patient devient plus importante. L’objectif de ce projet est de mieux comprendre l’hétérogénéité du cancer dans les tumeurs solides à partir de l’infiltration tumorale/immunitaire.

Objectives

The project aims to develop methods and computer models to better understand and quantify the spatial heterogeneity of the tumor at different scales (distribution of blood vessels, invasion fronts, cell clusters and distribution of metabolic markers) from histological sections. stained with H&E, multiplexed immunofluorescence and new space biology profiling technologies (CyTOF, 10x Genomics, NanoString).

Le projet vise à développer des méthodes et des modèles mathématiques/informatiques pour mieux comprendre et quantifier l’hétérogénéité spatiale de la tumeur à différentes échelles (répartition des vaisseaux sanguins, fronts d’invasion, amas cellulaires et répartition des marqueurs métaboliques) à partir de coupes histologiques. colorées avec H&E, immunofluorescence multiplexée et nouvelles technologies de profilage de la biologie spatiale (CyTOF, 10x Genomics, NanoString).

Methodology

In this project, various AI – including machine and deep learning – methods will be used to tackle multimodal data integration. Secondly, we will focus on AI/ML methods that would extract and feed the mathematical model with biomedically relevant information (initial data and parameters) needed for predicting tumor progression and response upon targeted therapy. A particular accent will be set on the explicability of the innovative AI approaches, allowing us to develop a creative framework, by involving our biomedical partners).

Dans ce projet, diverses méthodes d’IA – y compris l’apprentissage automatique et en profondeur – seront utilisées pour aborder l’intégration de données multimodales. Deuxièmement, nous nous concentrerons sur les méthodes d’IA/ML qui extrairaient et alimenteraient le modèle mathématique avec des informations biomédicales pertinentes (données initiales et paramètres) nécessaires pour prédire la progression tumorale et la réponse à la thérapie ciblée. Un accent particulier sera mis sur l’explicabilité des approches innovantes d’IA, permettant le développement d’un cadre créatif, impliquant nos partenaires biomédicaux).

Candidate profil

We are looking for a highly motivated candidate with a strong interest in interdisciplinary sciences, to join our group and work on a project at the crossroads of computer science and space pathology.

The position is aimed at candidates with strong quantitative and IT experience. Experience in computational and digital pathology would be a plus. Preferably, the candidate would also have knowledge and preferably hands-on experience in analyzing spatial transcriptomics/proteomics data from different bulk/single cell/spatial next-generation sequencing technologies (10xGenomics, NanoString).

Nous recherchons un candidat très motivé avec un fort intérêt pour les sciences interdisciplinaires, pour rejoindre notre groupe et travailler sur un projet à la croisée de l’informatique et de la pathologie spatiale. Le poste s’adresse à des candidats ayant une solide expérience quantitative et informatique. Une expérience en pathologie computationnelle et numérique serait un plus. De préférence, le candidat aurait également des connaissances et de préférence une expérience pratique dans l’analyse de données de transcriptomique/protéomique spatiales à partir de différentes technologies de séquençage de nouvelle génération en masse/monocellulaire/spatiale (10xGenomics, NanoString).

Description du poste

This is an announcement for a 12 months postdoctoral position in  SANOFI/UEVE-IBISC EA4526 laboratory in  France.
